Responsibilities
Vet and maintain best-practices bioinformatic pipelines
Process multi-omic data from transcriptomics to CRISPR screens
Conduct network community detection analyses (Louvain, WGCNA, MEGENA) using PPI and co-expression networks
Perform pathway enrichment and functional annotation of candidate gene sets (GO, KEGG, Reactome,GIdb, ChEMBL, and Open Targets)
Integrate multi-omic datasets: transcriptomics (bulk and single-cell RNA-seq), proteomics, and metabolomics from PD-relevant tissues
Build graph-based network models to identify upstream regulators, downstream effectors, and hub genes
Design and execute gene prioritization frameworks integrating causal evidence
Basic GWAS QC and association testing to maintain familiarity with upstream genetic data and in some instances execute GWAS
Interpret and contextualize GWAS results (Manhattan plots, regional association plots, LocusZoom)
Support colocalization and SMR analyses as needed
Collaborate on genetic and biomarker integration studies in an open science context
Qualification
Required
MS or PhD in Bioinformatics, Computational Biology, Systems Biology, or related field
Published experience in post-GWAS functional follow-up and/or multi-omic integration
Proficiency in network analysis tools and methods
Experience integrating eQTL, pQTL, and GWAS data for gene prioritization underlying GWAS loci
Hands-on experience with RNA-seq analysis pipelines (DESeq2, edgeR, single-cell workflows)
Experience with single-cell analysis and pipelines
Proficiency in R and Python for bioinformatics analyses
Experience with cloud data analytics platforms (Terra, Verily Workbench, UK Biobank RAP, or equivalent)
Solid foundation in statistics (hypothesis testing, regression, multiple testing correction, machine learning basics)
Understanding of GWAS fundamentals (association testing, LD, fine-mapping concepts)
Preferred
Experience with neurodegeneration and brain-related omics datasets
Familiarity with proteomics data analysis (mass spec, SomaScan, Olink)
Experience with pathway databases and interaction resources
Knowledge of CRISPR screening data analysis
Knowledge of spatial transcriptomics and/or proteomics
Experience with graph databases and/ or knowledge graphs for biological data
Publications demonstrating integrative multi-omic analyses
